When copying certain content, e.g. copying references from another page that is also in VisualEditor mode, I get this error in the Javascript console. It then becomes impossible to delete the affected text unless I place a line break before the affected text.

Yes, but this is less frequent. It currently only occurs when I attempt to select text over two paragraphs and then delete the selection. Even then, this occurs only about a quarter of the time.
When it happens, is there a ref tag in the content you're copying? Or something like an image between the two paragraphs?
No, the ref tag is not necessarily in the selection, and there is no image between the two paragraphs. It appears to be that when I select parts of two paragraphs, then press delete, the error appears and I can't select anything else.
Which web browser/computer OS are you using? I've encountered something like this in Firefox on macOS, but there always had to be something more than plain sentences involved (for me).
