This seems to be by design. The problem is that the reference system is very complex and unintuitive. The only way to show that references changed is to show the reference list. But a page might be saved without a reference list, so it needs to be auto generated.
There may also be multiple reference lists in different parts of a single page, so perhaps (hopefully) the autogenerated references contain all of them, rather than just the ones up to tag.
Generally, it is a good idea to have the extra one. The important thing is to clearly distinguish it from the "real" references, maybe gray it out, apply different styling or make it collapsible:
