I have set

$wgEnableUserEmail = false;

but I still see "Email from other user" in Echo/Preferences.

Is Email from another user not have been disabled with that configuration, or is it just a bug?

If you set $wgEnableUserEmail correctly, there'd be no user email feature and checking/unchecking the checkbox will be no-op. There's a minor bug Extension:Echo however, (of showing the checkbox) when the feature is disabled. You can file a bug report to get it fixed.
