The current message is a bit misleading. The limits currently work as described in this page. It seems that the problem in your case is not the overall percentage of machine translation (prevents from publishing translations with 99% or more of unmodified MT), but the number of problematic paragraphs: having 5 paragraphs or more with 95% of Machine translation (or 80% for those paragraphs you didn't review and marked as resolved).
Currently we are working to make these limits less strict to avoid the issues reported. We are looking for a good balance between preventing the publication of lightly edited machine translation and not getting in the way of those making a good translation. User feedback is very important in this process, please let us know if there were specific paragraphs where you got a warning about the lack of modifications where it was not expected, or anything that you consider relevant based on the description of the limits from the linked page above.
