The script found 3068 anomalies in rmr mode. I suspect that this causes the "The revision #0 of the page named '[page name]" does not exist." problems that I encounter after my attempt to upgrade from 1.31.1 to 1.35.0.

What should I do with these 3068 anomalies? I tried rebuildall.php and the anomalies are still there.

And if it does, why wasn't it in my wiki installation?

Also, if it does work, (I copied it into a php file on my machine) is there a problem if it finds Anomalies ?

I updated the script to work on 1.31+ (or whatever version it broke on). It does not actually make corrections, as far as I know.
