not upgrading properly

Thank you. I deleted directory dir and reinstalled using Softaculus at the control panel. Thus I upgraded by default. Now if I can just figure out why I cannot get proper footnotes. I have installed cite according to my Special:Version, but I do not get any text I put between ref tags.
