Friendly urls not compitable with Navigation popups?

Hello,
Our wiki uses Friendly urls (the imported gadget version) for the root domain. Like: http://www.example.com/{page-url}
But this causes navigation popups to send me to pages like: http://www.example.com/index.php?title=/{page-url}&action=edit

This is normal behaviour and is the standard on all wikis operated by the Wikimedia foundation which of course includes Wikipedia. I don't know of any way of changing this, nor do I think it is beneficial. Such URL's of action=edit, action=history and many others are not indexed by search engines anyway.
